Naruto: I like the story and the themes. The filler I could have done without, although some of it was cracktastic. Shippuuden makes everything all better.

I know the Lupin series was always a favorite (mostly the second series, and the movies).
The .Hack series is probably my favorite overall, and was originally my internet namesake.
Cowboy Bebop was good too.
Bo-Bobo's pretty good as well, even if watching it isn't as great in large doses as it is one or two episodes at a time.
There's definately more, but I'll have to dig around to remember the names of them.

When it comes to manga, my favorite right now is the Fullmetal Alchemist manga, which is completely different from the anime starting at the introduction of Greed. It makes so much more sense than the anime and I find it much more entertaining.
Bo-bobo is another great manga. I just wish VIZ would hurry up and bring more of it over.

Silvy, you get a MASSIVE hug for mentioning Fushigi Yuugi...! My friend got me into it a while back and I really enjoyed it - I haven't watched any of it in aaaages though and I only ever read the first few parts of the manga, still it was pretty awesome...;_;
At the moment though, talking about manga here, my friend's lent my her DeathNote collection so I'm going to be reading that pretty soon; on the whole right now, I'm really desperate to get into some more manga - the only real manga I've read comes from the two series I mentioned, DBZ and FY - that's all about to change pretty soon though...! xP <3
Oh and, of course, I love every Miyazaki film I've seen so far - that's Spirited Away, My Neighbour Totoro and Howl's Moving Castle; I've got the Princess Mononoke DVD too, which I plan to watch this weekend...!

My top three anime of all time are Card Captor Sakura at first place forever, The Melancholy of Haruhi Suzumiya (along with whatever sequels may come out) several steps behind at second place, and Mahou Shoujo Lyrical Nanoha (and its sequels, A's and probably the upcoming StrikerS) bringing up a distant third. This has been fairly static since the Spring 2006 season (when MoHS aired), even with the various other anime coming out. None of them had really given me the same impact as those three anime have.
If you're wondering, before MoHS, MSL Nanoha took second place, and third place was Keroro Gunsou. Keroro is now relegated to fourth place, tied with Read or Die.
Apart from the usual subjective feelings of "favourite", usually I pose myself this question: would I, in my usual thrift, spend money on various merchandise of this show, even though it may cost a great deal? If the answer is "yes", then the ranking goes up. I've got several CCS figurines and a few MSL Nanoha ones, and I've pre-ordered the Special Edition of the MoHS box set (which is about twice as expensive as the regular edition, but with lots of extras).
Manga-wise, I'm following Negima (I like the second anime interpretation better than the first, but since it's an Original Story by SHAFT, the manga is still the One True Canon), Angelic Days (because yes, I do like Rei Ayanami, especially in a high school setting), and Hayate the Combat Butler (which has converted several people to manga-reading mostly when they see me reading it and go "Hayate the what? Wait, what? Let me see that.").

And Excel Saga, I adore the humor in both of these.
Um, more recent anime I like is the Melancholy of Suzumiya Haruhi (come oooooon second season!), Higurashi no Naku Koro ni (homocidal anime girls = win) and currently Death Note and Code Geass are a must watch for me.

2. Kinnikuman Nisei/Ultimate Muscle (Well I actually havn't seen the anime but I love the manga and I can't find the original except for a few clips here and there)
3.Jojo's bizarre adventure (ok the anime was only ok though after reading the manga but it still has the best fight in anime history)
