I actually think GS5 was pretty light on the references/connections to previous games (especially when compared to GK2 xD)

I found it odd too. They announced that the joke made it in the game, but aside from case 2, I didn't see any stepladder being used or discussed. I recall seeing a stepladder or two elsewhere in other cases, but couldn't examine those backdrops because the game wouldn't let me.
...I suppose in an off-chance that there may have been a mention in one of the wrong answers in a case. I haven't gone back to check through the script thoroughly yet.

There were quite a few direct references to Eldoon, and in Turnabout Reclaimed there are references to Phoenix's career as a pianist unable to play any song or cross-examining an animal in the past.
Pretty sure there were more, but I can't remember...

Maya was mentioned in case 2, if you present the crime scene photo to Phoenix, he'll mention 2-2, Maya, and Franziska, but he doesn't mention them by name.

Also, the 'SuPer Admin Restricted Desktop Access password protected' (I think i memorised that correctly) from Lisa Basil's comment in T&T was repeated when talking to Dr. Crab in Turnabout Return (In Phoenix's thoughts)
