What's gotten into Phoenix is explained in the fourth case quite well. I'm not really surprised that Apollo questions Phoenix's logic considering their first experience together. Although, to be quite honest, Apollo's whole skepticism about Phoenix seems to be more of a running joke in the game then anything serious later on as by the third case Apollo wants Phoenix's advice about the case he's on. Probably best to let the game tell the story as answering that question involves major spoilers.
