For me, it's anything by Krzysztof Penderecki, but especially "The Dream Of Jacob", "Polymorphy", "De Natura Sonoris No. 1", and "Utrenja Ewangelia".

The first 47 seconds of Xenogears' The Blackmoon Forest are pretty creepy.

Suikoden II - The Evil One (this one has nothing to do with a supernatural evil, but with a real human, which makes it somehow scarier, in a way)
Suikoden II - Pursuit (this time, it really is about a ghost!)
Suikoden II - Sedition (Disturbance) - Also a bit creepy! You just know something's coming.

Xenosaga Episode I - Insecurity (It's been a while. I think someone in that game actually got molested to this song. O_o Either this or another song)

Oh, and this one pretty much scarred me beyond words. =P

I apologize for the stupid advertisement in the beginning.

I didn't find the song scary when I first heard it, but I did think it rocked hard and had a nice sound. It's probably scarier with the movie... though to be honest, the video is a little more funny than it is scary.

Oh yeah... Prince knows his job. He also made music for Hexen:Beyond heretic. That one is also scary. Hexen is one of the scariest games I've played(with doom, dave and X-COM), and mostly give that to its music.
It's just so freeeaky. Just try it: walk in old dark Cathedral with that music, and then POOF disciples are everywhere. I clearly remember how I jumped from my seat and stroke book shelf above me with my head.

Witch Hunt by Jack Off Jill.

It's this weird, disturbing lullaby-sounding thing, mixed in with a bizarre spoken track, carnival music, and the lead singer screaming "I'M BURNING!" and variations thereof. Creepy shit.

Wow, I completely forgot about Hexen and Heretic. o_o
Hexen always scared me to death, and the music always helps too. Specially This one (sorry, I couldn't find the original).
Pretty much all of Id's games had scary songs, which was also one of the best things in the games.

Goddamit, the horror.

Also, Revolution 9 isn't scary. It's absolutely random, but not scary. The first time I heard it, I almost laughed at the Stereo play in "Number nine". But, as in a "Ha, well done!" laugh.

I couldn't sleep after that );
