The cases
Point 1: Apollo is the victim of the courtroom bombing, seen with that jacket. In case 2, he doesn't have the jacket, which supposedly is from someone close. But more importantly,
Point 2: From the Nico Kaiga trailer, he's shown investigating the same room that Phoenix had been (from the TGS demo). When Phoenix and Kokone investigate it again, the window is still open, and there are shoeprints on it by then. Phoenix even recognizes Barashima as the "guy who was responsible for the bombing". (How he got out of jail at all is in question.)

Phoenix's attitude
Point 1: According to the Nico Kaiga trailer, Apollo meets with Phoenix in the Wright Anything Agency at some point during a case. There's no sign of Nick's nervous tics (well, they are out of court, but during Apollo's pre-trial scene, he acts the same anyway).
Point 2: Phoenix comments repeatedly to himself before his first trial. He's rather annoyed by why he's still nervous about this kind of thing, even after so long. (Given that Kokone is a newbie here, it's part of the joke that he's more nervous than she is. I don't see it being much more than this, really.)
